I guess the travel trigger gets activated via script, and that could have been disturbed by RtD's scripts or something. Otherwise, the mod doesn't alter the area in any way. Same for the other instances, where maybe some variables weren't set because the actions were somehow interrupted. I'd have no problem with this being a glitch on your install, though. Just noticed a very small thing: in chapter 10, Sir Deggernaut is simultaneously in the coalition camp and in front of Dragonspear castle. I'm using version 0.8, so maybe it's already been fixed.
